I'm going to do my front diff on my sct410.3 and went to take out the long 40mm screws that hold the a arms on and they are stripped. My question is do I need to remove them. It seems I do.

Yes they need to be removed and this would be an excellent time to invest in an extractor set, I use this one here with a impact driver and it has worked flawlessly for me:

be sure to replace your 2.0 hex bit and screws as soon as you extract them

Yes, you do need to remove the TKR5730 40mm screws as the front diff is locked between the two hinge pin braces (TKR5730).
If the heads are stripped, you'll want to use an extractor set, such as the one @Billl DeLong mentioned above.
What hex driver are you using? Most times stripped heads are caused by cheaper or worn out drivers.
